The base is currently home to Wing 11, the Eurofighter Typhoon fighter wing, and a maritime patrol squadron, and the Spanish Air and Space Forces.

Construction of Vasquez Sagastizabal Military Airport, as Moron Air Base was originally known, began in 1940. The following year it began operating as a military airport and was used to train fighter pilots for the Spanish Army Air Force.

In 1953, the Spanish and American governments finalized an agreement to establish several Spanish-American air bases, including Moron Air Base. Morón was one of three major Cold War United States Air Force (USAF) air bases in Spain, the others being Zaragoza Air Base near Zaragoza and Torrejón Air Base near Madrid. Construction efforts began in 1953 under the direction of the United States Navy, taking over 3 years to complete.

On 13 May 1958, the first flight of Boeing B-47 Stratojets was assigned to Moron Air Force Base to conduct reflex operations and Boeing KC-97 Stratofrats arrived to fly early warning tanker missions, and six weeks later the first rotary fighter squadron, the First Squadron on combat day, flying North American F-100 Super Sabers and commanded by Lt. Col. Chuck Yeager, arrived from George Air Force Base, California, on temporary duty air defense readiness.

Morrone continued to serve primarily as a reflex base until 1962, when the first Boeing KC-135 Stratotanker aircraft arrived. In 1966, the base was transferred from the Strategic Air Command (SAC) to the United States Air Forces in Europe (USAFE). The mission changed to communications support, McDonnell Douglas RF-4C Phantom II from RAF Alconbury and McDonnell RF-101 Voodoo from RAF Upper Heyford, UK to support temporary duty (TDY) flying operations and air rescue operations. In 1971, Morón Air Force Base was designated a "change of custodian status" and Torrejón Air Force Base was designated as a Base Support Base (PSB) for the Spanish Air Force. A small Spanish air force of F-5 Freedom Fighters used the air base during the 1980s. Most of its buildings were empty and basic services were severely limited.

In November 1983, during the joint Spanish-American military exercise CRISEX 83, US Air Force B-52 strategic bombers used Spanish airspace and Moron Air Base for the first time since they were banned after the Palomares B-52 crash in 1966 year. In 1984, Morone became the site of NASA's Space Shuttle Transocean Abortion Landing (TAL). In 1990, the Strategic Air Command deployed 22 KC-135 and McDonnell Douglas KC-10 Extruder tankers to provide aerial refueling for Operation Desert Shield and shifted the US function at Moron Air Force Base from refueling to bomber operations. The 801st Bomb Wing (Provisional) at Moron Air Force Base consisted of 24 Boeing B-52 Stratofortresses, 3 KC-135s, and over 2,800 personnel. It was the largest bomber wing deployed during the war.

In 1991, Spain's establishment plan provided for the retention of Moron AB, Torrejon Air Base and Rota Naval Station, but on a much reduced scale. In 1995, the 496th Air Base Squadron (496th ABS) was activated to replace the 712th Air Base Flight, and USAFE re-designated Moron as a limited-use base, defined as having no permanent base. In 2001, the base provided a record number of air and combat rotations for Operation Freedom in Afghanistan. In 2003, these operations increased as Operation Moron became the flagship for air and combat deployments in support of Iraqi Freedom. In 2004, the 496th ABS began reporting to the 712th Air Base Group and later that year rejoined the 38th Fighter Support Wing at Ramstein Air Force Base, Germany. In 2007, the 712th ABG was inactivated and the 496th ABS was reintegrated within the 86th Task Force at Ramstein Air Force Base. In April 2019 the 496th ABS was reintegrated into the 65th Air Base Group forming the Atlantic Airlift.

In 2011, the base once again proved its strategic importance as it served as the main tanker base for tankers supporting Operation United Protector in Libya. The 313th Air Expeditionary Wing ("Calico Wing") and the 406th Air Expeditionary Wing were activated to manage these operations. In 2013, the Marine Corps temporarily deployed 550 Marines as part of a rapid reaction force in Morón, Spain in support of US Africa Command. The unit was equipped with Bell Boeing MV-22B Ospreys and Lockheed Martin KC-130J aerial refueling/cargo aircraft. An advanced element of this unit moved to Sigonella Naval Air Station in May.
